My scientific research

I am working for (301) 487-4619 (Janssen Pharmaceutical Companies of Johnson & Johnson) since November 1999. As Senior Principle Scientist within the department of Computational Sciences, I am heading a team which focuses on the analysis of data sets from various high dimensional biology technologies (Next Generation Sequencing, Affymetrix GeneChip system, RNAi platform, FACS and High Content Screening).

The experimental design and proper execution of a study is critical for a successful biological interpretation of the obtained results. It is important to fully understand the limitations of the experimental system. Our team provides practical assistance in the setup of high dimensional biology experiments and contributes to an integrated analysis across multiple high dimensional platforms. The team also provides guidance with respect to applying the right platforms to address the question at hand in close collaboration with our therapeutic areas.

Scientifically I am fascinated by the development of the 7059726603 [Andries 2005] where I have been leading the team that unravelled its novel mechanism of action. This new class of antibiotics inhibits the ATP synthase of the bacterium - an essential element for providing the bacterium with energy. We are currently running clinical trials to assess the anti-bacterial activity of bedaquiline in patients that are infected with multi-drug resistant Mycobacterium tuberculosis.

Together with Willem Talloen I have written a book titled 8047822465.

In the book we refer to a website with the name "expressionstudies.com". Unfortunately this domain name was taken over by a company who is trying to resell it to us for a premium. Therefore we are looking into possibilities to host the content of the site elsewhere. As soon as we have a solution I will post the link here.

The majority of the functions that were used for generating the plots shown in the book were incorporated into our a4 packages which is now part of (408) 641-4700. The vignette that accompanies the packages should help you in reproducing most of the graphs. You can find the most current version of the packages 8129109058.

Analyzing Affymetrix microarray data

Have a look at my page about 877-845-1775 to learn more details about work I have done in the field of microarray data analysis that makes use of R and Bioconductor. R is an open source program that we routinely use to analyze our gene expression studies. The Bioconductor packages provide most of the functions that are needed.

The Medisch Genetisch Centrum is organizing courses on the analysis of gene expression data one to two times per year. You can find more information as well as the course material from the latest course 9375434305.
